Why do I have to enter password twice. Once for icloud.com and then again for FMI app in icloud.com?
Why do I have to enter password twice. Once for icloud.com and then again for FMI app in icloud.com? And will my boyfriend be notified when i have to enter the password again for FInd my iphone app to track his iphone using his password and apple id?

They are two different things, with two different purposes.
When you configure your iphone to use (be found) Find My iPhone, you must enter your password.
When you install the Find My iPhone app, it is usually to find other iphones on other iCloud accounts, not your own iphone, since you are holding it in your hand (and is probably not lost). Using the app also requires the password for the icloud account of the phone you want to find.

Not requiring a password for both would result in complete and utter chaos, lawsuits, etc. it would be like gmail not requiring a password for anyone wanting to use their email service.

When you configure the Find My iPhone service on a device, all other devices using that account will be notified. When you log in at www.icloud.com or using the Find My iPhone App to search for a device, there is no notification sent but there are other ways to know when a phone is being tracked by Find My iPhone.

Got it. Which would be by the colored curser that shows in settings, but u would have to be in there to know at the time its being tracked?

yes, but it keeps the history for a few hours as well which you can see in the Location Services settings.
